Can you be more specific about what history you want to clear?
Is this search history from the yahoo website, a yahoo toolbar or from internet explorer itself?

To access the toolbar settings, you will either click the Pencil icon or the Settings tab in your Yahoo! Toolbar.
If you want to remove all the entries in your Yahoo! Toolbar search history, but you still want Yahoo! Toolbar to remember your searches in the future, please follow these steps:
Click the Settings tab or Pencil icon to see the Settings menu.
Select Clear Recent Searches.
If you want to save your recent searches while you’re searching on the Web but automatically clear the saved searches when you close your browser window:
Click the Settings tab or Pencil icon to see the Settings menu.
Select Toolbar Options.
Select Auto-clear recent searches when exiting IE by putting a checkmark in the box next to it.
Click OK.
If you want to disable the feature in toolbar entirely so that none of your searches are saved, please do the following:
Click the Settings tab or Pencil icon to see the Settings menu.
Select Toolbar Options.
Click Remember Recent Searches, so there’s not a checkmark in the box next to it.
Click OK.

Also try Tools -> IE Options ->
Under Browsing History click Delete…
Try deleting your browsing history, form data and temporary internet files
